inwardly, all is well as it is well — even today.
Our Beloved, Messiah the King, is building His ekklesia!
Quite frankly I have no clue as to what the verse says which states that the gates of Hell will not prevail against the church for everywhere I look there is mess and turmoil and division such that one could say …that there is no God and no Holy Spirit directing the affairs of the church as a whole. That our Christian belief is just another among a myriad of philosophies and religious beliefs all purporting to be the truth and nothing more, as such, than a state of mind and not a reflection of a Living Lord.
I agree with the above statement that the gates of hell will not prevail. But the world system of men, and Satan has sure been creating havoc since the Day of Pentecost. The church has always been persecuted. But you know what? His message can now travel around the world in five seconds via the internet. But words are only such. When backed up by the actions of belief they carry power. One command. Love God. How? By loving your neighbor, and sharing the Gospel.
Phillip, Philadelphia of Asia and Sardis of Asia are examples of churches being what Christ wanted the church to be.
Those who have followed in the footsteps of Augustine and Constantine, and those who have not tried to go back to the way things were done in the first century, and those who seek to defend the denominational structures which did not exist in the first century – these are not the church described in the Bible.

I guess that depends upon what you mean by “church” – if we mean denominations, religious organisations and things that support physical buildings then the answer is probably not.
If we mean the body/bride of Christ, then the answer is – it is well. Jesus promises that He WILL build His church and nothing will prevail against that purpose.
Of the increase of His government – there will be no end – Is 9:7 – as I read the end of the book I see all is well, Jesus does get a bride worthy for Him.
It all comes down to what we look at, what we use as a measure of success. By the measures of the world, Jesus picked the wrong guys, used none of the team building stuff the corporate world uses so successfully, left out clear direction and instruction on most topics that the theological scholars have spent centuries arguing and splitting up over, yet they turned the then known world right side up.
As I look around, I see many signs that the Holy Spirit is at work encouraging, leading and guiding those with their eyes on the King of Kings and His Kingdom. They are impacting their spheres of influence with the great news of the Kingdom of God, with demonstrable power, presence and encounter with the uncreated God.
In summary, it is well with His church!
